Both tomcat and THREDDS work fine (even with geoserver.war deployed). However, when trying to access localhost:8080/geoserver browser keeps loading indefinitely over a blank screen (it never loads geoserver). Moreover, after trying to access geoserver, both tomcat and THREDDS become also inaccessible. catalina.out shows this:

It seems to me that you just need to give the Tomcat more permgen? Not sure why you're blaming GeoServer for it though.
Risking on sounding like a complete idiot, I have no idea what permgen is :S
Now is not that I blame GeoServer per se, it's just that this issue happens after trying to access GeoServer.
Err... what about searching it on the internet? I don't mean to be offensive, but taking 30 seconds to search "tomcat more permgen" and lean a bit about it is not that hard...
Resolving as not a bug. If you want help in running GeoServer along with Thredds please use the user list, bug tracker is for actual bugs (stuff that has been confirmed on the user list first).
